Question: If Jesus is the Father in the flesh, why did He say 'The Father is greater than I am?'

Answer: We never want to separate the Father and the Son, but we can make distinctions between them. In this case, Jesus was speaking from His human perspective. He was pointing out that God's omnipotent eternal Spirit is greater than God's humanity.
